I would recommend people that are importing their photos into the new Photos app to create a Smart Album that shows all the referenced images first and resolve any issues with referenced files before continuing with removing duplicates. I have used the Photos app-compatible version of it since its beta was kindly made available to me by its creators and the recently released final version works without a glitch
